I have nothing except ProMods enabled and I am using a new save. I followed the load order shown in the pictures in the pinned installation guide on these forums.

The picture I provided is of the map shown when asked to pick a headquarters city (though the misalignment is visible in the normal world map too.) I marked some areas at which the misalignment is most obvious.

This is due to the scale of the map and the slight mismatch between the editor background and the in-game map background. There is not much we can do about it other than redrawing the entire background map, which is more labour-intensive as it sounds...

Fair enough. I thought this was some new issue that appeared due to some other mod I installed, but perhaps it was always misaligned and I just never noticed it until driving on that road on the ocean in Latvia.
