Organizing the files apparently worked, however, all the progress I had made running on SR roads was lost.

I don't know how you reorganized the files, but normally you should NOT lose
what you already had done and mind you, most of the cities are in yellow color,
indicating that you already have discovered them. Maybe someone else can
explain why you lost the color on the previously discovered roads!

I do not know what happened...

I only know that I had about 90% of the SR covered.

Did you upgrade SRMap from an older version? Wrona 628 told you that the map has been relocated,
moved to it's proper location, so if you did an upgrade, this could happen!
